One thing I noticed early on in "Agents of SHIELD" was two different styles of insignia for the agency — one of them very angular, the other with rounded pinions like shown below (the various SHIELD bits in the Marvel Cinematic Universe have been along these lines, too).
There doesn't seem to be a lot of consistency which which is used for what, though I suspect there's probably a pattern. It seems unusual to me for a government-style agency to use significantly different variants, including such a major notes as which way the eagle faces. But it would be weird for the TV show to include both without some show reason for it, too.
Conspiracy? A case of Fury/Whedon saying he doesn't care? Argument in the design department of ABC/SHIELD? Something deeply meaningful we'll learn more about later?
We'll see.
